Where is the best place to tap the engine apart?
The area circled in green in the picture seems to made for it but I dont wamt to smack it too hard and fit out its not
Ignore the red circle thats just a stud where the thread is stripped

Awkward job depending on which fly bearing is used.
Start with gentle taps and try to tap the flyside off the crank side,
The sticky out areas are prime for it, but break easily, once you have it moving wiggle it backand forth and it will come.
Again, try not to prise anything between the halves.

Where is the best place to tap the engine apart?
Do you really think you should be doing this ?

Make sure you remove the plug first(in the green ring),but refit the bolts first. Provided the clutch and primary drive cog are removed gentle taps with a plastic/rubber mallet should split the casing. Some flywheel side crank bearings are one piece and the crank will come out with the casing, gently tap it on the drive side as you open the casing. Same with the gear cluster.Dont be tempted to screwdriver between the casings and damage the joint.

Should that just tap out from flywheel side to clutch side?

Do you mean the d bolts? Why? Do you mean with the nuts not fully tightened?

Knock the peg out towards the hub, by refitting the bolts and nuts it will stop the casing lug breaking as the peg can be tight.
