Which is the better crank webs to use the 22.9mm or 22mm if you're going to fit a Jap rod and bearings
to an Indian crank?

I don't think it's a case of which is better as I think only the 22 mm one fits. You'll have to get the inner faces of the webs machined as Yam rods are wider than the gap.

Yes, they are slightly wider but you don't have to machine the web faces in my experiance. People have also said 2 mag sides gaskets are sometimes needed but again I've never had the need for the extra gaskets. It's only the later SIL cranks that are suitable ie 22mm. The Yam 110mm conrods are excellent quality.

I now have 2 Yam 110 cranks, 1 with a wide rod big end and shims ,the other with a machined down rod and no shims. Now which one should I use?

You don't use the shims. You don't need to do anything, just get the conrod pressed in.
