I managed to spend a little time on this today. It's the 2nd gear causing the problem....wrong one.

Good to hear I am not the only one. Seems that as long as the axle and the cristmas tree spin freely with the endplate installed on the dowells and tightened down, there should be no problems as long as you have the correct gear cogs to match the christmas tree.
That's not going anywhere...

you arnt using an indian close ratio gearbox by any chance?

I had same problem with the layshaft and cluster seeming to be too far apart to fit into the endplate.

my problem turned out to be an indian gp 1st gear supplied instead of an Li 1st gear, same number of teeth but different overall diameter.

may not be your problem but I suggest swapping loose gears/ complete gearbox
