Here are the symptoms if anyone else has the same problem.
Started dying a bit when throttling off, like the pilot jet was too big. Then faulted a bit at high revs, felt like a fuel problem. Final symptom, when full warmed up it would only run about half throttle for mile before stuttering, the only way to stop it totally dying was to pull over for a minute or so and let the throttle fully die down to an even tick over, then ride another mile or so and repeat until you get home.

Could be a carb'/fuel issue, have you checked fuel rate/flow, cleaned breather in tank cap, cleaned carb', etc.
If electrical i'd check the stator first, as they fail more than the CDI.

It was the bloody inline fuel filter. Couldn't see the grunge from the side as it was all hidden in the top.
