Its good practice to always change your springs as they will soften over time and they only cost a few quid. If the clutch is slipping with new plates then the springs will replacing for some uprated ones such as MB, AF or Taff items.

I was thinking of fitting another pipe onto my Rapido (race) 225 and replaced the stainless sterling that fitted at the moment in order to possibly gain a few more BHP. The Jl4 looks the best bet at the moment however I have seen the Franspeed around and I'm unsure about the difference if any regard...

Yes use the strobe ASAP as never trust the marks on the flywheel to be fully accurate. Once you use the stove you might find that it was correct all along on the original marks.
One thing to consider is that the Ali top end will have a different acoustic to the all iron Indian barrel once on the road.

Speak to Pete at CamLam, he has a pretty tidy Imola with a JL4 fitted. He should be able to point you in the right direction.

TDC will NEVER move as long as you keep the same crank fitted regardless of top end.

it sounds far to rich in the mid range, probably better with a GJH, leaner in the middle.
I have one fitted and was much crisper on the throttle uptake, middle clip.

Help swapping grear cogs if possible??
I run and GP200 Indian box with a 18x47 on a Dave Betts race tuned 225 top end and is fitted with a Sterling pipe which is quite revy I think. I confess I'm no gearbox expert in fact I have never touched one but was wondering if I could simply take my 3rd gear out and fit it with a 39 tooth one out ...

I believe these pistons are perfectly fine but the rings are crap so get some Mugello rings from CamLam and gap them to suit, 0.1mm per Inch of bore.
