No only on series 2,
On a Rapido the cowl should not need trimming. It should only be on TS1 & RB's that need altering for the reed inlet . RM

Need a bit more information, what crankshaft set up have you got? If you are running a standard 58mm stroke 107 rod you should be able to get all three cowl bolts on and should fit flush to the mag housing assuming you have a SIl or Innocenti Mag housing. Are you using 4 x long standard head nuts? RM

Personally I would run it through the air box without a filter. Is the carb a genuine 22/2 Dellorto? Go smaller on the pilot jet, keep the main jet high.
