To me it seems as if you have a bad connection on the new yellow even possibly still earthing

That's odd. You got a pic of stator. Run a continuity test between the yellows of stator and the stator plate mounting plate

the layshaft o ring that goes inside rear hub bearing is often too big in the kits you buy and when you knock it in hub bearing it drags an shaving of oring of outside of oring and sits this between bearing and layshaft causing layshaft to sit to high

take layshaft out and remove the o ring shaving that is stopping layshaft going home fully, you get this sometimes when you use a bearing that has not got a chamfer on inside edge
