^... mate's Indian restored GP, with dodgy quality rear light unit, was doing exactly the same... going out completely. It had me scratching my head for a while but a better earth from bulb holder to frame sorted it immediately.

Bad earth to rear light can do this but serious dimming of headlight is often caused by too much demand on the system, especially at low RPM... as when slowing and braking for corners. Before starting to cut or grind fins to fit the Reed manifold try to determine whether it is going to fit or not as I noted that some of the reed manifold put the carb too close to the engine mount. The manifold area is at a slightly different angle to standard.

Tried the long nuts and bolt through idea which does work as in you can fix the spare to the carrier . I've been guilty of this, before even appreciating that there were mount specific cones, and the bikes rode fine. I think that the difference may put more stress on the rubber part of the mount, pulling it harder to close the distance, resulting in premature failure of the mounts. If you don't mind ...

I think your pipe is the problem, pm is a revvy pipe but your final drive ratio is better for a pipe that makes more torque, tsr evo or a fresco comes to mind, choice of pipe and final drive ratio go hand in hand. only other option is to get a bigger crownwheel. ... good response and almost certain...
