Yes, Series 2 are slightly longer. If S3 screws are used on an S2 headset they will only screw into the first thread or two in the headset top.

Here's what I did - it'll last for ever. Pilot drill centre of broken bolt, then progressively drill out the pilot hole and the surrounding ali to 10mm and to a depth of 20mm BUT NO DEEPER. Tap this 10mm hole out to 12mm, then screw and Loctite a 12mm bolt into the hole. Carefully cut this off flush...

It's a big coarse thread on mild steel, so unless it's had some serious abuse or has been cross-threaded a thread file or the correct die should clean up the threads ok.

Your gadgets and add ons should be taking power from the lighting circuit not the HT. Tell us more about your engine spec and set up. And where was it dynoed? Yep. Surely if there was insufficient energy to create a fat spark the symptom would be a misfire. Likewise for any electrical fault. Choke ...
